This leaning certainly varies from Storyteller to Storyteller, as there is nothing in the rules preventing you from running it either way.
Personally, when the Philosopher chooses to gain an Heretic ability, I will usually use any leeway that I have in its ability to favor the Good team. This is because the Philosopher’s gaining of an ability is the powerful section of its role, and Philosopher is an Imperialist. I will therefore use the Philosopher’s ability to help the Good team like any other Imperialists.
This is separate from how I would run the Cannibal (Imperialist, not on the script), since I deem the Cannibal’s most powerful part of their role to be the accrual of information from executed players, not the uses of their abilities. Executing Heretics is an intended drawback for the Cannibal.
Many Heretics have no such leeway in Storyteller decisions.
